Omigawd ! . . . staring me in the face.  That was a nicely complied cryptic.

Flinders Street?

Flinders St is a destination, so wrong.  But Flinders St is the destination for the answer!

No, not Cardinia Road.

City Loop

Close enough.  It appears on the headboards and Passenger Information Displays as City Circle.  It is the only trip which starts and ends at Flinders St, and presently only goes clockwise (FSS, SSS, through the MURL then FSS).

Not wishing to nitpick, but the rules on page one of this thread state that the location must be a station or a signal box.  Time for the rules to be redefined, so that everyone is on the same page?
  MtBeenak Train Controller

There are rules?

The clue made it clear that it was a Route.  As stated, City Circle is listed on the PIDs and in the Driver's Roster Book under the List of Stations.  It is within the Myki Ticket area.

It took just four days and two guesses to solve.  Is it really such a problem?

I beg to differ. We're looking for stations and other specific locations, and a cryptic is known to be a play on words. A previous question was about Sandringham, and part of the clue was a "mixed train." Did this make it clear that we were looking for a train with both freight and passenger vehicles?  I think not. We had to work it out.  I think Lad_Porter has made a valid point.

Mordialloc.

Spot with Mordialloc, Mt Beenak.

Points in "lemon cordial" are "e" (east) and "n" (north)
"e" and "n" taken from "lemon cordial" leaves "lmocordial"
"lmocordial" can be rearranged to form "Mordialloc"

Over to you for the next cryptic.

Yes, see page one of this thread, or  https://www.railpage.com.au/f-t12702-0-asc-s0.htm

But these rules are out of date, because we no longer have Metcard, so perhaps they should now be redefined.

You need to have rules, so that everyone knows what is acceptable.
