The jucntion never had a station attached, and a junction still exists on the other side that also doesn't have a station

Okay, so if I understand the clues correctly, we are looking for a location that is near both a closed junction and an open junction.

Closed junctions:
Royal Park (Inner Circle): No open junction nearby.
Fitzroy Junction (Inner Circle): No open junction nearby.
Rushall/Merri (Inner Circle, etc.): Open junction nearby has a station (Clifton Hill).
Fairfield (Outer Circle): No open junction nearby.
Macleod (Mont Park line): No open junction nearby.
East Camberwell (Outer Circle): Open junction nearby has a station (Camberwell)
Lilydale (Healesville and Warburton lines): No open junction nearby.
Oakleigh (Outer Circle and Rosstown Railway): No open junction nearby.
Springvale (Spring Vale Cemetery): No open junction nearby.
Baxter (Mornington line): No open junction nearby.
Bittern (Red Hill line): No open junction nearby (Long Island Junction is too far away) and the junction for Red Hill was at Bittern station.
Crib Point (Navy Base line, two junctions): No open junction nearby.
Elsternwick (Rosstown railway): No open junction nearby.
Windsor (original line from St. Kilda): No open junction nearby (South Yarra is too far away) and both junctions (counting South Yarra) have stations.
In the very early days the lines around Newport were different, but I'm not sure that anything there would fit the clues.

So ninthnotch is wrong (unlikely), I've overlooked a junction (perhaps), or I'm missing something in the clues (most likely).

You're not talking about a "junction" to a siding are you? But I can't think of any of them that fit either.

I have no idea.

No-one's managed to get it so far. JoM, there's one junction you've missed.

I'll post a helper clue, still worth one point :


In the 1947 Book Of Signals, the signals on one of the lines were normally crossed (as per Regulation 91)

Work out which line, look in the up direction.
