The problem is with the Alpha Channels not being exported when you save the ACE file.
If you open the original ACE file in TGATool2 you will see the Alpha Channel information on the top right of the screen. This little window will show either black and white or greyscale (256 shades) to indicate the Alpha Channel.
You will notice either black or grey areas in this Alpha Channel that if they were overlaid over the main texture would be where the windows and any other ‘see through’ textures are.
This tells the MSTS graphic engine when it’s drawing the texture in game to make these parts of the texture see through.
If using 1 Bit Alpha then the Alpha Channel uses just black and white. Black parts of the Alpha Channel make that part of the texture completely see through.
If using 8 Bit Alpha then the Alpha Channel uses 256 shades of grey from white to black. The lighter the grey the less ‘see through’ the texture. The darker the grey the more ‘see through’ the texture will be. This is often used for loco cabs that have shaded windows.
You need to determine if the original file uses 1Bit or an 8Bit Alpha Channel and use the same when you are repainting and exporting the textures. When the 3D model builder creates the model they apply the texture as 1 or 8 bit so this is set on the model. This can be changed using ShapeFileManager but is beyond the scope of your question.
Because creating Alpha Channels can be done in different ways I suggest you read some (actually I mean all) of the tutorials at steam4me in relation to Alpha Channels.
