The South Morang line was suspended after a train hit a man, trapping him for nearly an hour.
The train hit the man at the High Street crossing near to Reservoir station just before midday on Sunday.
Emergency services worked to free the man for about 50 minutes.
He suffered upper body injuries and is being taken to a Melbourne hospital in a critical condition.
Metro Trains has suspended the line between Bell station and South Morang.
Buses have been ordered but Metro Trains says they may take some time to arrive.
It suggests passengers also try bus routes 552 and 553 that run via High Street from Bell to Reservoir; bus route 555 from Reservoir to Epping; bus route 556 stops Reservoir and Epping only; and bus routes 569, 577 and 901 which stop at Epping and South Morang only.
