Mr Gus Meister
Nice, I tried mapping out some key information, yes I didn't put all the current stations onto the map. Anyways different line upgrades and expansions are a different colour. Black=Current lines and stations, Blue=New stations on Existing lines

Mr Gus Meister
It would be better if you marked ALL existing lines instead of just some of them.

EDIT: Upon further inspection, trains should terminate at Woodend North, but rather at Kyneton where the existing facilities can be expanded. Metropolitan trains should not be extended beyond the current suburban boundary as this could cause significant overcrowding on such services.

You also need to look at the directness of your routes - they should be as direct as possible to minimize travel times.

My map has all the existing lines and in one map, all routes are direct and tried to make it kinda put it in a reasonable timeframe.

I tried to keep all my lines in different layers, but Google MyMaps only allows 10 layers per map. So I had to have 3 maps.
I also saw that it would be a bit silly having Metro Trains go out to a city with 6k people. Woodend North is a much better place to terminate.
I have done a lot in terms of directness on the Werribee lines and branches.
  True Believers Chief Commissioner

I have added a Cranbourne Loop and a Carrum Downs Loop, and also shortening the Werribee line.

Mr Gus Meister
Personally I would get rid of Wyndham Waters stop, those curves are quite tight, just put a stop between Tarniet and Truginana along the existing route.

As for the Cranbourne Loop, I would loop it so it connect Clyde with Pakenham, rather than zig zag back unto itself.

I dont get the obsession to branch out from Oakleigh for the Knox or whatever line....
Just run it North South from Dandenong to Bayswater, and use the Cranbourne line to change trains at Dandenong

Oh, and reform the outer circle line and the inner circle into one line. Also possible in part via supposed Doncaster line, Oh and get rid of that curve near merri to something a little less severe.

And maybe a cross connection between Dandenong and the Frankston lines somewhere

The Knox line specifically goes that way because it's an extention to the proposed Rowville line. The outer circle (Mernda Metro 2) line is where it is propesed to go when it gets done. For the inner circle, I could move it but then it increases the service time and reduces the number of possible services. The curve near Merri is where the current track already goes, so it can go into Rushall. And yes, great idea (Frankston to Dandenong lines). I have added it! Thanks for all these ideas and your time in this channel - keep posting here...
