The Island Corridor Foundation’s chief executive is advocating for a “hybrid” Vancouver Island rail system he estimates would cost $300 million — hundreds of millions below estimates in a recent report.

Reading up around the line spans around 250kms in length on this island I read https://en.wikipedia.org/wiki/Southern_Railway_of_Vancouver_Island but makes no note of the interchange of rail cars (well if it ever did) with the mainland however CPR once operated trains on the island.  

Was there a rail car ferry in use to the mainland at any time?

There was a car float (a barge which would be pushed/pulled by a tug) which would suggest that even at its height there wasn't enough traffic to justify a dedicated ferry.

The car loads would have gone on the car float. Car being the US term for what we might call a louvered van, or boxcar, or similar.
